So, the nomination of Dark Souls as Best PC game of all time over in the Dark Souls thread inspired me to think about the real my own pick of that spot. It's certainly not Dark Souls, but it's quite impossible for me to pick only 1 game. So I thought very hard about it and came up with a list of games that could take that spot (and which are all better than Dark Souls). I tried to group them a bit by genre or other similarities, and they are otherwise unordered.
I thought it could be interesting to compare it to the list of some of you guys, to see if I forgot something, or just to discover stuff I haven't played. Feel free to not only post your list, but also discuss about the topic in general. But please keep it limited to games with a PC release, because many PC players probably haven't played many console exclusive games, so the thread would get pretty confusing and partly irrelevant for some people, if system exclusivity were mixed.
Anyway, here's the list (so far):

WoW didn't do much for me. I played some characters, but always lost interest at about level 20 or so. But it's the same for me with any MMORPG I've tried so far, they just feel like utterly unmemorable busywork to me.

Easily Half-life. Everything about that game was perfect at the time, and when the marines show up is probably my favourite ever gaming moment.

Dark Souls wasn't best PC game of all time; it was just best game of all time. The article just happened to be on PC Gamer and also mentioned that PC won best platform of all time.
Personally, I think that is a fair win, but it is a game that means quite a lot to me, as I got into the series during a particular hard time.
Your list is pretty all encompassing though and tough to think of much you are missing out there.
Someone has already mentioned Civilization, I would probably pick IV specifically there though.
Maybe Freespace 2 should be included, although Tie Fighter might just pip it in the space Sim category.
I would also include Thief, as well as either Prey or Dishonored as a more modern counterpart. Similarly, Hitman also should be there. Tough to pick which one, as I would say the recent trilogy is a great package altogether, but the individual releases had 1 or 2 dud maps. The second is probably the closest the most perfect. If not that then Blood Money.
Personally really like Half Life 2, but don't really mind either 1 or 2 being included. Also Alyx should be there as it is the very best VR game and a great game in its own right. I would say Portal 2 is pretty much the most perfect game with basically no flaws, so no question about that being there.
Edit: oh yes and The Sims. Not everyone's cup of tea, but certainly massively important and does what it does well. In a similar category, there is also something like Theme Hospital, Sim City or Startopia

I enjoyed Half-Life 2, and it had some parts that were really well done, but I felt it somewhat lacking overall compared to 1. I did play it a few years after release, though, so that might have something to do with it. I've played Civ 2 and 4, and I agree, one has to go on the list. I'll probably pick 2, though, because it was more important for me when I played it. Sadly haven't played any Thief or Hitman games. Only Thief demo way back in the 90s, but don't remember much of it. Now that you mention Dishonored, I should probably also have put the first Metro and/or Stalker game on the list.
I've also played The Sims, but it didn't really do much for me.
Oh damn, I just remembered another one I had forgotten: Legacy of Kain: Soul Reaver.

Something from Bullfrog has to be in the discussion. I lost countless hours to both Populous: the Beginning (a super early online game that wasn't Quake) and Dungeon Keeper II. They wouldn't make the top spot, but a top 10 slot is not out of the question.
Black and White not so much - marked the point where Molyneux started to reach beyond his grasp (and never stopped once MS bought into his snake oil)

My most played PC game is Championship Manager 97/98, I played it again on my phone a few years ago and it's still excellent. I struggle with the modern FM games as they're a bit too complex for me now, I just like to sign players and pick the team and let them get on with it.
My most played PC game genre is probably historical grand strategy. I've played a lot Total War games over the years (Empire is probably my favourite due to the setting, but also liked the Shogun and Rome games). I used to love a knock-off Total War game called Imperial Glory back in the day too, plus a few turn based "operational" level wargames. The best examples are probably Unity of Command 1 and 2, plus a game called Commander: The Great War, which is a proper old school hex-based world war 1 wargame.
Most other games I've loved on PC are now available on console so won't bother including them.
Special mention has to go to Day of Defeat. It was the first online fps I was any good at (I played a lot of CS but was shit at it), I haven't played it for years and can't imagine it's aged all that well though.

I'm still considering to put Witcher 2 on the list. Haven't played 3 yet, so not an option for me.
Narrowing it down to one single game is very hard. It would probably have to be either Dwarf Fortress or Mount & Blade: Warband. They are certainly the games I've sunk most hours in besides Path of Exile.

I think I've spent more hours playing ARMA2 than anything else, so that's probably up there for me. I struggle going back to it nowadays but I loved the achingly slow pace of it.
